By this question, do you mean the following?:
-How do I make it so I can choose between Windows 2000 and windows 98se when I boot up?

In both cases, you need to make Dual Boot (AKA - Multiple Boot)

This is not always a simple process, and, without backup, you risk losing data on your computer.

(By the Way: Clean installing Windows 2000 on the same partition as Windows 98, on a full install, is a mistake)
--unless you mean clean install as in formatting your hard drive
