The Spybot errors should be safe enough to fix, however, I would advise that you check through them individually, prior to fixing them. Personally speaking, I would do that in your situation. If you are unsure, Spybot incorporates a Recovery option, just for that purpose.
NB This is just a personal opinion, what with the virii and bots detected thus far, I would backup all important data and perform a 'clean install' in order to ensure that you have a clean, stable system from outset, taking into consideration the fact that you have not utilized all the tools that I recommended. As stated, this is just a personal opinion, as I like my system super clean. Just call me paranoid, man. LOL
