Yello: in order to successfully dual boot win98 and win2k, you must first install win98. then install win2k. that is the MS rule that you have to install the newest windows last.
now, just redo everything. if necessary, format both drives. whatever you find more comfortable for you. but to be able to dual boot, install win98 first. after that's completed. install win2k (choose the drive or partition according to you, as you said you wanted win2k on the second drive). after win2k is successfully installed, upon the first boot, you will see a list of operating systems to choose.
FYI: win2k will append its boot record to the win98's one (ie: boot.ini)

Update: you said that you managed to set up dual boot on several machines? you must have installed win2k after win98 that you perhaps have forgotten? did you install in the correct sequence?
