Something (screen resolution, number of colors, screen refresh rate) is out of range for the monitor when the games run. Give a specific example of a game that is causing problems, this will help.

I don't know about the games you listed, but I know a lot of games (such as conterstrike) always launch to the menu screen in 640 x 480 or 800 x 600, then when you actually start a game, that's when it changes the resolution to the one you've setup (1024 x 768 etc.).

Chances are the games launch to the same resolution until you get past the menu screen. I would launch the game, start a game so you're actually playing, then switch the monitors and see if that works. That will at least narrow down the problem.
