Virus software will detect a virus in a zip file, or any compressed file format that it understands. Just as it does for .exe files.
Just make sure the properties to check into compressed files are set correctly.
If you use a download manager, (highly recommended for the antivirus feature alone) set that to check downloads automatically. Note that it wont check every format (pdf, text etc) unless you specifically enter the extensions.
